Hi Neil,
I had a similar problem with mine, finding I had to have certain sections painted, then a figure sited before I could continue with the groundwork.
Is the gantry an all in one removeable piece? If it is, I would paint that first, sort out the wiring and paint and weather everything under the gantry.
Then do the figures and site them and then fix the gantry over them. Mask off the openings before spraying the hulk.

Don't do what I did and scratch your head a lot, or you'll end up like me with lots of splinters in your fingers.

Awesome is a word that comes to mind, thinking about the figures, those on deck will.need to be pinned in place as glue alone won't hold the once you start moving it around. Good luck.
